Just copy your skins from your old folder to the new one like i did with my maps.

Old path: \SteamApps\accountname\counter-strike source\cstrike
New path: \SteamApps\common\Counter-Strike Source\cstrike

Did you copy it into the download folder?

\SteamApps\common\Counter-Strike Source\cstrike\download

Everything which you have downloaded or modified goes into this folder now.

EDIT: Maybe i'm wrong and it's not the download folder. Look here: Installing skins / custom sound
